I haven't used ACF Custom Database Tables in conjunction with SearchWP but I've had people enquire about this before and I haven't had any negative reports so I assume it can be done.
From a look at the SearchWP docs, it appears to be necessary to register a custom table as a custom source so that SearchWP understands how to search/index that data.
